How can we check both files (PF) are having same set of data?

by doing run quiry on that two physical files we can check whether they contain same data........

Using join logical files with equal keyword we can achive this.

I am not understand what you are syaying. I think you may misunderstand the question.
We have to check both files (PF) are having same set of data or not. I am sure using JLF we don't acheive this.
